Hi yes there are white plastic plugs that cover the bolts in the roof. Once you remove the rack, you reinsert the bolts and snap the plastic covers in. No leaking.

Hey, I called my toyota dealer, he was no help. Are the caps available thru toyota or an afermarket vender.

The plastic covers are available from Toyota, but I've heard they are hard to get. I have 4 sitting here, but I'm hanging on to them for the time being...

Well, thanks for all you input. I ordered the plastic pieces the other day. I had to pay like 90 for all 6 pieces and when they arrived one set was jet black. I was luckey the dealer and service manager were able to swap the pieces I needed off a new one off the lot. They reordered the new ones for theres.

I am convienced that the rack removal looks better.
