Was wondering what everyone suggest on the best 3" lift for the fj. Want to put one on my 07 fj.

Kind of depends on what you want to spend and what you want to do.
simple low cost lift for the street would be spacers. Not a real option in my humble opinion since you don't gain travel and just raise your center of gravity.
lower end cost wise but good quality is a suspension lift by OME (old man emu) not adjustable but solid built and will give you increased travel and lift.
higher end moves you into Sway-A-Way (SAW), Icon, Fox, Walker Evens and a few others. These raise the price but are adjustable so you get the ride and height that matches you needs.
Top end staying with the 3" requirement is a Total Chaos mid-travel kit. This replaces your IFS with new 2" wider suspension... Gives a great ride and can be dialed up for more lift or allowed to droop with 3" lift. Great for desert, dunes and fast rough washboard stuff.
I used to run a SAW 3" lift... Was great and I would highly recommend it for all around wheeling including bombing down desert roads or hitting the trails. Very good on the road as well for the daily driving when not on dirt These are rebuildable front and back and one of the best on the market.
ICON also makes a good (rebuildable) coil overs. The ICON rear piggy back shock good and rebuildable, their regular rear is not.
I now run the TC mid-travel and it is amazing. But it is an investment.
Pick a good suspension based lift and you will be happy. But don't underestimate the OME, low cost and very solid.

When installing a lift such as the OME or one of the better qualities of lift, is their any modifications that you have to make because of the increased travel or lift. Just want some increased lift and travel for some 33's for some of the raod travel occasionally.

you have two options with 33" tires.
1) body mount chop, where a shop will cut the corner off you body mount and weld on a little cap... this allows your tires to turn without rubbing up against the mount.
2) adjust the caster and pull the wheel forward a little to allow it to clear the mount when turning.
