This is actually a pretty big issue with the FJs and Toyota. Two weeks after I bought my FJ, I got a chip. About 10 days after that, I received another. I've contacted Toyota and filed a case number with them (along with many other FJ owners) regarding the flawed windshield problem and have also been contacted by a gentleman who is in the process of keeping track of FJ windshield issues.
I havn't replaced my windshield yet because I'm afraid I'll just crack it again however that store-bought windshields repair stuff works pretty good when it comes to stopping the chip from spidering!

My story is similar. I bought an FJ new in Vancouver and after 3 months I have 4 chips that each needed repair. I also filed a case number. Toyota asked me to fax in my receipts for each glass repair. I did. They claimed they were looking into my case. Sabrina, a manager from Toyota, called back after 4 weeks. She said after careful consideration, it is not a design flaw or any other Toyota problem that is responsible for my chips. She then said they would do nothing for me. Basically, thanks for spending 40 grand on a Toyota, now **** off.

Quick update: I got it fixed for free since I'm im in South Carolina. I posted some pics in the photo gallery of the replacement.
About 2 days later, I was doing about 75mph down an interstate when a large metal piece near the windshield blew up and nearly smashed my new windshield. Turns out the repair guy may have ruined some clips. Anyway, the clips are fixed and I don't have to worry about pieces of my FJ flying off at a high rate of speed.

Just to add to the windshield woes, I've owned a windshield business for a few years. There is no design flaw, the flaw would have to be in the glass. Compare the lack of rake windshield to that of a Jeep Wrangler, they constantly get chips and cracks. Its just that the windshield design is flat for a great look, but unfortunately this comes with a price. The thing about free replacement is that some states allow the deductible to be waived, in some states it is illegal to waive the deductible, but you may get a savings "coupon" for the deductible amount, but this comes out of the glass companies profit. I would suggest for probably $10 US a month on your insurance getting a zero or lowered deductible for glass replacement.
